I would like to see the Create-A-Team be an option in Franchise and Season combined with some kind of a Creat-A-Ballpark.

For MLB 13
Play roof open and closed ( Sample ) make a stadium with the roof already closed for Marlins ,Astros ...
More Stats ( sample ) win world series , no stats after the next season.
For Career stats .
Real dynamic crowds .
Weathers ( Please , more rain , snow , cold ,wet, and option real time weathers . )

Stadium Classic , I want Olympic Stadium Montreal , Astrodome Houston , Tree Rivers Stadium Pittsburgh , Jack Murphy Stadium San Diego , Veteran Stadium Philadelphia .

This game absolutely needs an MLB Today/Season Mode. Make that happen, and I don't think I'd ever stop playing.

Also, as always, I'd love to see more work done with weather... i.e. cold weather breath from players, etc.

Better commentary, something that sounds less than scripted as hard as it might be.
Contract incentives in RTTS, contract goals and such.
Expansion mode
Playoff mode
A "live" franchise that reflects real MLB stats and rosters, except for the games that you played.

I should also add in-game saves for Exhibition games (and the potential MLB Today games ).
