Does this result in teams not filling in their 40-man roster, so they're leaving people unprotected come the Rule 5 draft?

You have to manually add the 15 players to the 40 man for the teams.

in the past this has not been the complete list, believe deadline for roster update is Thursday's so those previously not apart of the players union and have not had an appearance so Thursday but Friday, sat or sun will have to wait until the 11th set.
