Without actually seeing what you're trying to do... the best I can say is try playing with the tolerance level. If it's too low, you'll leave bits of the old color around the edges, if it's too high, you'll flow into other spots you don't want to change.
It's generally best to start off with the biggest version of the logo you can find, then you can shrink it down to size after you've done your color changes. It's easier than trying to change colors on something that's already been blurred a bit by being small in the first place.
