Can you only manage the minor league team?

I've played a fair bit of Franchise mode with the Astros, but now I want to just control a minor league team.

Is there a way to set it up that the Major League team is controlled by the CPU (trades, contracts, elevations, demotions, etc) and I only control the lower team?

Essentially...no not really....but in essence...yes.
If you set all teams with a profile(including yours) that is a CPU controlling everything profile, the team will make all the moves for team.
But without changing anything...you can still make minor league moves and at the schedule...select to manage a game on any level(playable level), so it's basically doable.

I had a crack at it last night, and it was working well, until I realised the GM rating, and obviously the objectives that effect me getting another contract, are determined by the success of the MLB team.

It would be good if they added a way to be a certain type of coach/manager, similar to how NCAA Football let you be an OC or DC, and only control that side of the ball.

It could work well in The Show too.

It would add a sort of RTTS type progression, where you could start in AA coaching if you wanted to, and work your way up the the Majors.

You could shut off the GM rating/hire/fire option when you start the franchise.

Thats a good point. But that would take away from the career, with no rewards or consequences for success or failures.

I've always want MLBTS to compartmentalize levels like OOTP...but alas....
