Teams are still lining up their best cornerbacks on the offense's right-hand side, as to mimic what many teams do in real life. The problem is not that the WR1 was flipped to the offense's left-hand side away from the best cornerback - opposite of what has traditionally happened in Madden - the problem is the lack of the option to deploy personnel using "best on best" principles.
Many teams in real life don't have their cornerbacks travel to follow the offense's best receiver, as evidenced by the outcry over the Redskins' defense not doing this with Josh Norman early this year, the entire Darrelle Revis vs Richard Sherman debate for the past couple of years, etc. The Cowboys and Vikings also don't flip their cornerbacks basically ever, regardless where receivers line up. However, some teams do use best-on-best; again, Revis is the common example of this. There's no option to do this in Madden, and it should be there.
