I played the first season of dynasty as Nebraska, and in the second year Iowa was my first scheduled conference game, and not the last game of the season. I went into "Custom Conference" during the off-season, did that cause the game to change the schedule? or is the Nebraska-Iowa game not defaulted to be the final game of the year? Since this is the only rivalry game Nebraska really has this will be very disappointing if I have to play it in September.

You can make it a protected rival if you want in custom conference settings within the conference page

Nebraska should also be rivals with Oklahoma and Missouri

AMO: No, you can't make it a "protected rival" because they are in the same division...

If you even look at the "Custom Conferences", it will change the scheduling logic. It will TRY to schedule Iowa/Neb for the last of November, but there's no guarantee that it will. If you don't do anything with CC, it stays true to life.

The Nebraska-Iowa matchup is not a protected rival in real life. They are scheduled to play day after thanksgiving for the next few years, but the Nebraska-Wisconsin game is actually the protected rivalry for Nebraska.

As this is the first year these two teams are playing and considered a "rivalry," it's probably not as traditional as say LSU/Arkansas or Texas/A&M always being Thanksgiving weekend. I mean, they've played all of 26 games against each other and this is the first since 2000. I think we can give EA a break for once. As of next year, though, I'd think they have it locked in to that date.
