So im in my first offseason.. and it is the resigning period. What does bonus do exactly? Why would I put.. say 2 mil into a bonus when i could just add that in to a players salary?

Bonuses are essentially the guaranteed money in a contract and what will count against you as a cap hit if you decide to cut the player later on.

Ideally, you'd like to give no bonus, because that means you're free to cut ties with that player at anytime with no penalty, but better players are going to look for contracts with a bonus attached. You can sign just about every one of your cheaper players to non-guaranteed salary only contracts, though.

That is not all though.. Bonus can be very useful in controlling the cap, since only backloaded contracts exists in M13. So if you give a huge contract to a star player with no bonus, your going to end up having him take up a lot of your cap space in the last years of his contract. If you make some of the contract bonus based, you can even it out across his whole contract instead. Can be very useful if the player is someone you know you will want to keep through the whole contract
